Wax vs spray vs cream
The format aisle is where most people pick wrong, because the three products look interchangeable and are not. One seals, one repels, one feeds.

Ask one question: what is the boot made of? Smooth leather takes wax. Suede, nubuck and membrane-lined boots take spray. Cream is not really a waterproofer at all - it is a conditioner that offers some water resistance as a side effect, and buying it for waterproofing is the mistake this page exists to stop.

Wax: maximum protection, on one material
A beeswax dressing physically fills the leather surface. That is why it is the strongest water barrier here and why it is wrong for anything with a nap or a membrane. Atsko’s Sno-Seal instructions are the model of the format: clean, dry, preheated boots, applied liberally, as much as the leather will take, excess buffed off - and never past a comfortable handling temperature of 120 F.
The cost is real: wax darkens the leather permanently and it reduces breathability. On a work boot that is a fair trade. On a summer hiker it is not.
Spray: the one most people should buy
Water-based proofers work per-fiber rather than per-surface. Nikwax publishes the mechanism - the repellent coats individual fibers and leaves the spaces between them open, so vapor still gets out. That is what makes it the only viable option for a Gore-Tex or eVent boot, and the only one cleared for suede.
It also has the workflow advantage: the water-based proofers are applied to wet or damp boots, so treating them is something you do when you come in, not something you schedule.

Cream: not a waterproofer, and that is fine
Creams and conditioners exist to put oils back into leather so it stays flexible and does not crack. Some are marketed with water-resistance claims and some genuinely bead a little, but if your problem is “my feet got wet, ” a conditioner is not the answer.

The order, if you are doing all three
Clean, dry, condition, then proof. Conditioner first so the oils get into clean leather; proofer last so it sits on the outside where the water is. Doing it the other way round means the conditioner has to get through your new waterproof layer, which is exactly what that layer is designed to stop.

Is wax or spray better for waterproofing boots?
Wax gives the stronger barrier but only works on smooth leather and reduces breathability. Spray is weaker per coat but works on suede, nubuck, fabric and membrane-lined boots, keeps them breathing, and is easier to reapply often. For most people, spray.
Does leather conditioner waterproof boots?
Not meaningfully. Conditioner replaces oils so leather stays flexible. Some beading is a side effect, not the function. If you want the boots to keep water out, use a wax or a proofer and treat the conditioner as a separate, equally important job.
What order do I apply them in?
Clean, dry, condition, proof. The waterproof layer goes on last because its whole purpose is to stop liquids getting into the leather - including the conditioner you were about to apply.
Can I use wax on hiking boots?
Only if they are solid leather with no waterproof membrane. Most modern hikers are a leather-and-textile hybrid with a Gore-Tex or eVent lining, and wax works against the lining. Use a water-based proofer cleared for mixed materials instead.
